Apps from the App Store don't actually take up any space in your iCloud storage; however, the data from these apps does. You can manually delete app data from your iCloud storage via the Settings menu on iOS or via the Storage options on a desktop. Also, apps can't be deleted so they're no longer associated with your App Store account, but you can hide them from the "Purchased" page if you'd rather not see them. They also don't take up space in your iCloud storage, as they are stored on Apple's servers.
